Is it possible to ignore config.yaml or I must delete it? I don't want to run the default one, I want to run only those in /etc/borgmatic.d/

To answer your original question, I don't think /etc/borgmatic/config.yaml is required if you have valid configuration files in other locations like /etc/borgmatic.d.
